Alright, let me start out by saying I am not the most experienced player, and that is why I am posting here to ask you guys.
I recently took my Thorax in to level 2 missions. Lets just say it turned out poorly. I didn't lose the ship, but I can't kill anything. Doing Human Cattle 5/5 with my current (terrible) setup damn near drove me nuts. I can't hit anything! I spent over 600 rounds of med ammo on one of the Divine Imperial Amarr frigates in the second room before I finally killed it (which would have been impossible without my drones). Basically, my current setup can't hit frigs (or anything for that matter in level 2 missions) and when it does, it's for like 11 damage (and these frig npcs seem to have as much armor/shields as a BS). Please help, any suggestions would be appreciated!

take out those guns, replace with 125mm or 150mm, upgrade the web to a modified one, same for the ab, and your good to pwn :)

Dude, don't use blasters in missions, it's very hard to get in range for each and every npc you encounter. That first. Second, use a single type of gun for your ship (250 mm guns if you can fit them). Web should work for frigs. And also, try to keep distance from your current target to the optimal of your guns. And use the right type of drone, to match your enemy's weakness.
I would do like this:
High: 5xmed railguns (best you can fit) Med: Cap Injector, tracking comp, AB Low: what you said, although I would train engineering to be able to switch that PDS with a hardener.
And let the drones kill the frigs, or use a vexor for his larger drone bay (5xmed, 5xlight drones)

Level 2's are predominantly frigates, usually with a couple of cruisers and maybe a battlecruiser?
I'd go with 5x150mm Rails with antimatter, web, cap recharger, afterburner, 1600mm plate, med repper, damage control and some hardeners.
Stick your 5 medium drones on any cruisers and go to work on the frigates with your rails. The bonuses on the Rax are for medium guns, but to be honest when your just popping frigates with one volley anyway, the time sink is with the targetting.
The tracking on small guns is a lot better than mediums so you wont have a problem hitting anything small, it also means you can afford the PG to stick that huge plate on there, making your tank pretty decent.

Thermal drones are the right choice. Why? Because Hammerhead (therm) has 10.3% larger Damage Modifier than Vespa (kin), 23% more than Valkyrie (expl) and 39.1% more than Infiltrator (em).

Use a vexor instead. Use all lows for tank, all mids for cap recharge, and whatever fits in highs. Sit and tank while your drones do the work.. At least they can hit, and when launched from a vexor, they hit hard

I used to have the same problem so I changed my setup. I have no problems now. Try this
Highs - x5 150 light rails with thorium or antimatter (I use thorium most of the time) Med - Cap recharger, Webber, 10MN AB Low - 1600mm plate, Med armor rep, X3 Hardeners
You can swap out one of the hardeners for a cap replay depending on the damage type of the mobs you are fighting in the mission but I prefer to just leave all 3 on. Also, I use 5 hammer head drones. The only thing tier 2 on this ship is the cap recharger and that doesn't really need to be tier 2. In all honesty, You could probably drop the armor rep for something else as well. With almost 6k armor and 70ish resists its rare that I need to use it. Keep in mind I only have 1.6 mil skill points so this isn't a OMGWTFPWNMOBILE but it should get you through all the lvl 2's with no issues.

5x dual 150mm Rails (pref named--Compressed Coil or Prototype for the extra punch)
AB 2x Web
1x MAR 2x Hardeners (Research the mission, and harden the proper types) 1x Damage Control 1x plate (Whatever fits, 800mm at the very least, iirc.
5x Drones (I used Hammerheads as they hit hardest)
A big part of running the missions, as I"m sure you've figured out, is not aggroing everything at once. ;) I've found it possible to NOT aggro the cruiser in Human Cattle 5/5 if you move away from it while the frigs are headed toward you. Also, the "Divine" ships are elite mission rats, so save them for last, as they take the most to kill. Finally, don't be afraid to hull tank. If you look, your 'rax has more hull (base values) than armor, which is why I use a DCU. If you're down to the last few friggies and you're just hitting hull, you should be okay to pop 'em. If you're hitting hull and there are quite a few left.... Gather your drones and warp out.

Wow! I loaded up my ship with the 150mm's like you guys mentioned here, and now the frigs can't even down my shield (and I am armor tanking with a repper and 1600 plates LOL). Thanks a TON! This makes the game much more enjoyable.

You might also want to drop the plate for another resist mod or even a damage mod. Hit point buffers are not so useful in missions, sustainable tanks and/or good damage is however. Especially now since your guns are more easily able to deal with the hostile frigs.
