What are the effects of having the EM, Kinetic, Thermal, and Explosive Shield Compensation skills? I currently have all to level 3 but I really don't understand their effects on my shield.

off the top of my head, they have a 3 or 4% boost to the resists of a sheild hardener when it's OFF, and a boost to passive sheild hardeners.
basically, if you want to use passive sheild hardeners, those skill allow it to get close to the 50% reist part per passive sheild hardener.

Incorrect. They add 5% to what it currently DOES, not 5% on top of what it does. Its not a base of 25% + 5% + 5% +5% + 5% +5% = 50%. if so, they would be as good as active hardeners for no energy.
Instead, its 5% better then the current 25%. So its 25% * 1.25 = 31.25% at max skill... also realize they suffer a stacking penalty unlike active hardeners.

Active hardeners have a stacking penalty as well as the passive hardeners.

Yes it gives a 5% bonus per level to passive hardeners, Though standard passive hardeners have 32.5% protection, and T2 have 37.5%. Personnally i find them very useful without the cap if you use Dread guiristas passive hardeners (40% base, +2% per level). You can quite easily get 48% resistances each making them almost as good as active hardeners but without the cap. And they're pretty cheap for battleships and T2 at only about 10-15 mil each on escrow.

For some odd reason, the skills replaces the default 1% 'turned off' bonus on active hardeners, so if you had all the skills to level 5, then an invulnerability field would give a blanket 15%, which is quite considerable compared to the 25% it gives when turned on.
