I started doing missions with Sisters of Eve because I had been told it would raise my standings in all empires.
I just got my first storyline with them, and it seemed to raise my standings with everyone you can think of except Caldari and Amarr empires 
SOE standings are: Gallente 8.00, Minmatar Republic 4.00, Amarr -1.00, Caldari -0.25
According to this I'd guess I've wasted my time 
So... will doing missions for SOE raise all 4 empire factions? If not who was it that told me otherwise? I promise to only pod you twice.

If memory serves .. (and it frequently does not) ...
SoE *used* to be friendly to all four major Empires, so this policy used to be a good one. It does not now work.
Interbus is friendly to all four major Empires, but they have no Storyline agents, so I don't think you can gain faction by doing missions for them. That's the question I came here to ask myself

Yeah, the Amarr are really distancing themselves from the Sisters since they're a competing religion. The Sisters are part of the Gallente/Minmatar "bloc" now, so doing storyline for them will get you mad faction with that bloc.

It should be noted that the faction "hit" for the caldari/amarr is tiny. Severely tiny.

In other words now you just have to work twice as hard to get the same standings.
Run caldari/amarr then SOE should effectively raise all standings in the long run.

The only faction that is positiv to all empire Facs is "Interbus".
