CovOps are more accurately Probing ships as they cannot run the sites they probe...
The fit is then:
1x Sisters Probe launcher with Sisters Probes 1x CovOps cloak
1x MWD
2x Gravity rigs
Virtue Implants + Prospector Hardwiring.

I have been hit with a bomb in this setup and didnt pop, use what you like in the 3 mids

If you are in hostile space add a couple of ECCM in those empty mids. This will make you unprobeable during probe deployment and reloading.

Depends what you're intention is? The Anathema isn't much good except for exploring. You're going to have to bring something else in once you've found what you were exploring for :p.
Needless to say, you shouldn't have any kind of tanking module on this ship:

[Med] 1MN Microwarp Drive II Codebreaker Analyzer "Dactyl" type-e asteroid analyzer
[Low] Inertia Stab II Inertia Stab II Nanofibre Internal Structure II
[Rigs] Small Grav Cap 1 Small Grav Cap 1
I think the 2 x stab and 1 x nanofibre gives you optimal inertia numbers, so you can align faster than any other combination. The mids are all exploration mods and there's a MWD in there in case you need to head somewhere fast.
Personally when it comes to exploration, I always have an expendable noob alt tag along to do surveillance at common choke-points. Once into 0.0, your defence is your cloak, the map and not warping to 0 if there are unknowns in a system :p.

What would be a good ship to clear the sites with? Should I just go cruiser/battlecruiser or could I get away with a adv frig?
In other words, what's the other ship I should have besides a covert ops to do exploration?

Am I right in thinking you're un-probable when cloaked? If so, what's the point in using the backup sensors? You're only minus your cloak for a few seconds when launching probes. I would very much doubt someone could probe you out in the time it takes for you to uncloak, launch 5 probes and cloak back up again. Or are there people with this skill? I'd be amazed... to learn how to do it :p.

Umm... no, you're invisible while cloaked. Same as always.
However, this allows you to use your Mids for profession gear, as opposed to ECCM. And this way, you can't forget to turn on the ECCM or something, and get caught.
Besides, now you can scan while decloaked, bugging the hell out of anyone with dscan, because they still can't get to you.
